Traditional\nmethodologies to ana lyze the profiles of breast carcinoma have\nrevealed the presence of disti nct subtypes among tumors\, and an\nassociation of several important biolo gical processes with these\nsubtypes. However\, our work to date suggests that other key\nprocesses may operate orthogonally to these groups\, and a re instead\nactivated across a subset of tumors that belong to the various \nsubtypes. Determining which tumors express these secondary\nprocesses is difficult\, since the molecular signal of such\nprocesses is often oversh adowed by the dominating responses\nassociated with the primary subtypes. We have designed a framework\nto address this challenge. Our methodology r elies on the linear\nordering of a panel of patients over specific gene se ts\, rather\nthan classification of samples into discrete groups using ent ire\ntranscriptional profiles. Crucially\, our framework is able to\nasses s the relative activation level of individual biological\npathways within a tumor. This\, in turn\, allows breast tumors to be\ndefined by the molec ular processes that affect their phenotype.
